I am either going to ebay auction these games soon (I do have GOG and steam copies of a lot of these titles), trade for other games or toss the boxes and keep the games, have not decided yet, looking for outside opinion, what do you think I should do?(no matter what I can't keep the boxes, don't have the room).

Sell them. If you can't, give them away for free.
Sell them, either on eBay or to a second-hand store.
Some of those you can get a fair bit of cash for if they're original boxed versions, otherwise you'll be lucky for a dollar or two for each one. I say either keep them or donate them to a grateful recipient.

I can't tell you what to do with them, but I threw away the boxes and put the manuals and CDs into minigrip bags. I think destroying the boxes destroyed the resale value, and I think most of them wouldn't be worth that much anymore as most of them are available also in GOG etc. nowadays.

Up until now, I kept those games in big plastic bags in the cup board. Three days ago I went to buy cheap big plastic containers (9.90€ a piece, I bought five of them), and put the games on them, so that adventure games go into one box, strategy games in another, RPGs into third, action games fourth... Much easier to move and also browse the games in those containers, and my girlfriend was also quite happy that I got rid of the plastic bags.

At some point I will probably separate those games for which I already have a digital (GOG) copy, or which I've completed and don't necessarily intend to replay them, into a separate box (the fifth one). That box I can dig 20 meters into ground where future generations will eventually dig it out.

It was quite interesting to go through those games, lots of games which I didn't even remember owning, or had no idea what kind of game it is. Like being in a candy store which I own myself.

Still, I prefer the digital copies on GOG (and backed up to an external 2TB hard disk), much easier and no room taken.

And I found the long lost 3D accelerated version of Fatal Racing (aka Whiplash), probably the best arcade racing game I've ever played! It originally came with my 3Dfx Voodoo card I bought in 1996 or 1997. That I have to try to get to run at some point, hopefully it works with NGlide or other Glide wrappers, otherwise I'll have to dig out some old machine with 3Dfx Voodoo on it...

One thing I was a bit miffed was that in one bag I found Turok 2 manual, but not the CD. I didn't remember I owned that game too, but then I recall playing it a bit sometime. Even if it is not necessarily the best FPS around even back then, I'd like to retry it.

great collection, I have most of them myself though, of the ones that I would be interested in.
Sell them, but do it in bulk lots. Selling them individually will get the best price but take forever. If you take too long to do the deed, you may become weak and sentimental.
I had the same issue some years ago. First I threw away all boxes to get more space in my rooms. Later I decided to give them to a younger person of my family, who was truely interested in some of my games. I didn't regret that at any point. He is happy playing them, while I wouldn't have played them anymore (or I'd use my other versions, e.g. Steam, GOG). So yeah, just give them to someone who really wants to have them. You will feel good, I promise! :)
