According to the forums, Waxworks is missing the letter from the family lawyer that was included in the original's manual. The manual provided by GOG is apparently from a bundle that included two Elvira games, just with the parts about the Elvira games removed.

Also there's apparently some problems with the music, particularly the music in the in-game videos, in Worms 2. One of the top-rated reviews of the game (the two-star review) highlighted this and it's mentioned here too: http://www.gog.com/forum/worms_series/no_background_music_in_worms_2__1
gamebin: You can't don anything about the videos: they've been badly encoded from the beginning.
If you own the CD version, you can re-encode the .avi from the CD to .wmv and put them in your worms2 folder instead of the GOG-provided ones. I did my re-enconding with winff (a wrapper around libav/ffmpeg), and it works well.

According to several reviews and forum threads Raptor, Call of the Shadows on GOG is a bad port and has issues with and several issues with [url=http://www.gog.com/forum/raptor_call_of_the_shadows/keyboard_movement_speed_too_slow]keyboard [url=http://www.gog.com/forum/raptor_call_of_the_shadows/mouse_controls]mouse controls.
Apparently, combining both keyboard and mouse was possible in the original game.

Far Cry: Enemies see through tents and heavy foliage. This is due to the latest official patch applied to GOG's installer (1.40), but there is an unofficial one and a mod (FCAM) which fix the issue. This should be mentioned to the customers (I never got shot while crouching through a tent in the first level when playing the boxed version.

According to this thread (http://www.gog.com/forum/psychonauts/has_df_seriously_not_patched_this_yet) the Psychonauts installer seems to be now officially up-to-date on 1.05 (like steam and humble bundle, no unofficial patch required anymore).
Septerra Core, on the other hands, still suffers from the "failed to create ddraw" etc. problem because of the (outdated) quicktime format. While many workaround approaches available, these are only workarounds and work also not in every case. Timeslip created a solution (http://www.gog.com/forum/septerra_core_legacy_of_the_creator/unofficial_patch/page1) and suggested to GOG to transcode the videos into better supported format which would solve this problem finally and once and for all.

Megabyte Punch, though it has soundtrack files, reportedly is not the Special Edition with extra versus levels. Does that count as a missing expansion pack?
