BananaJane: It's also showing that permission screen when I try to launch those games, that yellow ! shield like vista used to have
It asks me every time I want to launch, is it necessary
If you are on Win 10, did you ever reduce or disable your UAC? Windows updates tend to restore things like that to their default because MS doesn't trust you to manage your own computer.

BananaJane: The gog version of Riven had a trojan and I removed it, could that have something to do with it
This is most likely a false positive. Send a sample of it to the antivirus provider so they can analyse it and exclude it in their next virus database update. I get false positives with perfectly fine games and several other clean softare packages. Try to find the sample upload option of your antivir provider. This is their only way to reduce the occurrence of false positives.

Virustotal shows a lot of the Myst games as flagged, probably due in part of Securom/other remnants of past DRM.

Ah, that makes sense.
