Mine is Fallout, mainly to prove it's not all lore is fantasy
Probably Elder Scrolls. Some of the games themselves have some questionable writing but I think the lore itself is amazing.

Fallout had a great story for the first two games, but Bethesda pretty much killed it.

Anyways, I'd have to say that the Rockman series is probably the best overall story. Sure, the classic series is just "Wily has sent out evil robots, go stop him!", but the X, Zero, ZX, and Legends series all have a single interconnected story which is quite frankly amazing.

Oddworld - it always feels truly unique.
Not to be cheesy, but I loved the story and history of the Lands of Lore games (at least the first two, didn't play the third).

But seriously...I like the Fallout lore. The entire alternate history and what that brings to the games is just awesome.

Warcraft before World of Warcraft. I'm still holding out for an Warcraft 4, but that probably won't happen until Blizzard milks every drop out of Wow.

I agree with you totally there. Even so, the Warcraft lore even before WoW seemed a bit self-contradictory in places. I did enjoy it a lot, though.

So instead I'd have to Myst is one of my favorite series for game lore.
I was going to say Warcraft but oldschool beat me to before I could hit the 'enter' key, but that's my vote for best.

Most confusing lore...Legacy of Kain! I love those games but does anyone at any time ever really understand who and when the hell you are!? That series bounces around time more than Billy Pilgrim.

I'd have to say Fallout. Hard to say VtmB since the lore there is from the setting unrelated to the game.

Maybe Deus Ex and Homeworld (when will you get on GOG!) too.
I'd go with Elder Scrolls also, like StingingVelvet has already said, the main story arcs are typical type fantasy stuff. Thing is though there are so many books about the history of the world, magics and everything else dotted around the game world, you can spend hours reading.

Dark & Demons Souls has some decent lore if you take the time to find it and follow the story arcs of the different NPC's you come across.
I must say that demon/dark souls have the best lore of any game.
They doesn't just give you the information, you have to find it out by yourself.
When you find some lore bits, it feels very rewarding. And when you start digging into the lore
you understand that it's really deep.
Wouldn't say it's the best, but I've enjoyed the Legacy of Kain lore the most. The long talks and discussions I've had over it with my friends have never been matched by any other game.
Homeworld, fallout

and more recent Dark\Demon Souls with the minimal(but really deep) and cryptic lore
