When talking to the crones, you have to pick the 2nd dialogue option (you used me) so you can then tell them you set the evil spirit free. Otherwise the game doesn't know to free the children.

Of course you know the tree spirit is by far the most evil creature in the whole game.

You might have just misinterpreted the scene. If you did everything properly, after speaking to the alderman as soon as you see the crones again the Crones should tell Anna "It's not your fault, the children were plump and they were going to be as sweet as caramel..." Then Geralt can tell them it was him who set the tree spirit free.
In both endings, however, the Baron's is gone from Velen, and his men do pretty much whatever they like to the local population. Kind of disappointing, I guess.
That option never came up to say you used me. I was talking to crones Anna is still uncursed but the kids are dead. They had them in their sacks that they carry. Oddly enough Downwarren was destroyed. The baron and I went back to the bog got Anna.
In fact when you meet them for the second time Anna is slow to move so they use the mark against her. In my game they told her her transgression would be forgiven because her children are plump and sweet as caramel.

You don't have to choose "you used me" to have the crones say the kids are gone, you choose that to have Geralt explain that he set the spirit free. I am pretty sure that you are misinterpreting the scene. The crones make it clear that the children are gone but the Crones do not blame Anna, because Anna did everything the crones asked of her (kept the kids fat). Furthermore, the crones have body parts in their aprons etc anyway (not the orphans).
