I completed 'Nameless', a main quest. then later on completed the related quest 'In Wolf's Clothing'. In the course of 'In Wolf's Clothing' I dropped into the well in the quest area to get a key. Apparently this is a step I missed in 'Nameless' because it added it back into my quest log and now it's just sitting there, with all the objectives completed.

Does it prevent passing the main quest or not?

That's pretty much how it's supposed to pan out. Have you followed through (gone back), and found the corpse of Craven (Skjall)?

I found corpse during 'In Wolf's Clothing' quest if i'm not mistaken. I just want to know, will it break the main quest or not? I don`t want to load old save because I've done many things since then.

No, it won't break the main quest -- I did the same. The worst than will happen is the quest will stay in your journal.
