I recently started playing Fallout 4, and I honestly find the settlement building aspect more enjoyable than the wasteland exploration part of the game. I'd like to play more games with that type of gameplay as the focus, rather than being a minigame or whatever. I think I'd also want something more permanent than a level-based game where you start a new town each level, and more customisable than something like Sim City or Pharaoh where you just build generic buildings. I guess Dwarf Fortress is along the lines of what I'm talking about? If it's got a cute/stylised art style, even better. Historical, fantasy, or sci-fi flavours would probably be what I'd enjoy most - I don't think Project Highrise is something that would interest me, whereas I've wishlisted Symmetry.

*edit* Interestingly, in Fallout 4, for me, the settlement building is what I like the least.

Can't really say, as I've got it on my shelf but it's been devoured by the beast known as The Backlog. I thought of it when I read your post because I've recently looked at it and thought I'd install it. But I ended up going with Nantucket instead.
I think you'd like RimWorld.

It's currently in development, but 1.0 should be final soon. Unfortunately it's not available on GOG, but maybe after 1.0 is released.

If you don't mind side-view 2D, Terraria and Starbound would probably work for you.
Also, Project Zomboid involves making makeshift forts/shelters for yourself, but I'm not sure how much actual structure-building is involved. Similar deal with Stardew Valley -- not sure how much actual building you get to do.

Other than slightly more accessible graphics Gnomoria is just a poor man's dwarf fortress. Dwarf Fortress is better in practically every way.

I'm not sure I can think of many similar games though, as you mentioned most city builders tend to be smaller scale levels with goals and you keep building new cities rather than one continuous one.
I believe there is some kind of modern SimCity like game that might fit the bill but I can't remember what it's called. It might be Cities Skyline I'm thinking of but I'm not sure.
Children of the Nile is on sale so I grabbed that. Looks like an updated version of Pharaoh, so that alone is worth the pound I spent. If there's any more suggestions about more customisable building games, I'd love to hear them.
