My favorite flight sim... Well. There was FA-18 Hornet on the Atari. I played it on my 7800! There was also the cleverly-named "Flight Simulator" on the C64 back in the day. Oh man. And who could forget Top Gun on the NES?
I always wanted to try Red Baron back in the day - and remembered when the N64 was coming out, how they previewed a port... that never came out. Hey, I just remembered Pilotwings and Pilotwings 64!
Not a huge fan of the genre, but I recall having some fun times with Microsoft Flight Simulator 2, or 3 way back when. Mostly just crashing and being disappointed that it only displays a cracked windshield. :(

Going way back and showing my age here but I put more hours into Lucasart's Their Finest Hour: Battle of Britain than I probably should have.
Gotta be Freespace 2. That game just kicks ass.
It would have to be F19 Stealth Fighter, which I first played on my Tandy 1000HX. The games graphics were nothing by todays standards of course, but the gameplay was fun - it fully utilized the proprietary Tandy Sound System and the Tandy Graphics I had (Slightly better than CGA, slightly worse than EGA).
I remember putting the keyboard layout over my keys (why don't game companies make those anymore?) and going to town blasting the bad guys :D
Mine would be F19 Stealth Fighter on the ST.
It took ages to fly to the objective, carefully and unseen. Then you'd drop a maximum of 2 bombs and leg it out of there as fast as you could. Before crashing when it was time to land.
I used to play it in front of a big TV, and I got really close so it would fill my peripheral vision. It was just like being there! Amazing stuff.
