Yes it's handy if you accidently clicked quit, but that happens alot less then you actually wanting to quit the game
and you just can restart the game then.
I notice it more and more that you can't even close a game sometime by just pressing the X but you really have to select yes.

Anyone else with quirks like that?
Have you played some of the original Resident Evil games? They were actually asking you if you are sure you want to pick up health and ammo :D
When you accidentally talk to the wrong NPC and you can't just escape out of the dialogue. Really awful when they are a chatty-Cathy. Just keep pounding on the button going "shut up shut up!"

Oh, and in particular the musicians in Assassin's creed 2. And you can't kill them. I want to beat them over the heads with their guitars. ok, there I said it, I feel better.
I hate it when game developers leaves important design decisions to the player, for instance when it it possible to choose between 1st person and 3rd person view, or when there are two different movement modes in the setup menu. It's the developers job to decide how the game mechanics should be. I just wanna play the damn thing.
An example is SWORD OF THE STARS: THE PIT, where you have 3 different views:
View #1. Zoomed all the way in. Looks beautiful, but you can't see the enemies. Bummer.
View #2. Zommed a bit out. Look less great, but you can see all the enemies. Almost.
View #3. Zoomed all they way out. Crap graphic, but you can see everything.

Honestly, I'd rather click a 'yes' and a confirmation than have it immediately close my application. It may not happen often, but when it does, by accident or stupidity, there could be a lot of work put into that session and... *poof!*... gone.

I dislike poorly designed menus. I have Burnout on PC and good lord, that's a lot of menus and options to go through and they're all over the place. Menus should always be a bit intuitive, not having you reading every freaking line on every page to find what you're looking for, or worse, checking online to figure out where an option is hidden.
Dunno..I kinda like it, if its accompanied by a funny message. For example if you try to quit Powermonger it asks you "Embrace cowardice?" or something like that.

If you ignore a couple of stupid little things like the one I noted, the original games are real good, unlike the last few iterations. I believe RE2 is by far the best in the entire series.

Considering that in that game, your inventory space is VERY limited (and if you want to drop items, they're pretty much gone for good (if I recall right)), I'd say that it's a good thing in this game.
Games that force you to quit the program, run it again and wait for the splash screen/intro before you get the option to load the game, instead of loading from within the current game.

Games that, in this day and age, still quicksave to one and the same slot each time (the majority of games). I've only seen a few games which cycle between quicksave A, B, C etc.

Games that create a new save file with each manual and autosave. On top of that, the process of deleting the save slots one by one is very tedious (I'm looking at you, The Witcher 2!).

Games with non-linear maps that lock you out of some paths without warning. Say you have the option to choose the corridor A or B. You pick A and the door lock behind you, whereas had you picked B you would have collected some goodies and returned to the A path (many games).

I actually find this useful in case I forgot to save my game.

I do find it annoying that in some games you can't skip the cut scenes, sometimes you replay the game and don't want to be burden by the plot.

Seriously... Why? I booted up the game, so obviously I want it to start. Why do I need to press a button to access the main freaking menu?
